Four good reasons that I can think of:
1) She didn't want Buffy to have to kill someone she was close to,
especially since Buffy had just spent the whole scene talking about how
badly killing Angel had hurt her.
2) She didn't want Xander to lose the woman he "loves", especially
since he was just twisting his morals into knots over her, and since
Buffy had just mentioned what losing Angel meant to her. Not to mention
Willow's own grief over some girl whom nobody mentions any more, which
could lead her to not want Xander to be similarly bereft.
3) Despite the demon/human difference, she still feels guilty enough
over what she did to try and spare Anya. She doesn't let it stop her
from telling Buffy, but she doesn't want Anya to not get the second
chance she's getting.
4) She's always been the one to try and find the non-violent way. What
was the resouling about in "Becoming" if not Willow trying to find a way
to stop Angel that didn't lead to his death?

Well part of me is with Rod, that Willow deserves loving until Buffy
decides to "wake up and smell the hottie". (My B/G 'shipping friends
tend to feel the same way about Giles and other women [or men].) OTOH,
that would be a shitty thing to do to Xander. And it would just be sex,
since a "love" affair between those two would hardly be credible.
