As I understand the situation, Dark Horse Comics published "The Origin"(currently available in trade paperback) as a rewrite of the movie, tweaked to more closely reflect series continuity.  In the comic version, vamps don't fly and Merrick wasn't an immortal(as he was in the movie).  

Joss has more or less given his blessing to the comic books, so for the most part I'd say they were part of continuity.  Joss and several other writers for the show have written comics for Dark Horse; Joss wrote the critically acclaimed "Fray", about a Slayer in the 26th century, while Jane Espenson wrote a four-parter involving Buffy against the Mayor's ghost during the summer after "Graduation Day".  Plus Joss and several other series writers(along with Amber Bensen) contributed stories to the "Tales of
the Slayers" trade paperback, involving past slayers.
