Well, the physical evidence is useless because no one's going to believe
that Buffy punched through a wall.
I don't agree with your assessment of Cordelia, I think she was so
rabidly shallow in the first season especially that it overwhelmed any
intellect. And I don't think harmony is coachable. Far too stupid.
Also, I doubt any of them thought about the ramifications of a
homophobic attitude in that time frame. It was just being really
brought to the widespread limelight in that time.
However, you are certainly welcome to disagree. I do feel that there
was some noticeable move away from canon behavior in that chapter, but I
like it nonetheless.
The Jesse thing is hard, because in canon he was a throwaway character.
Lots of xandercentric fanfic has made it a driving force in Xander's
life, but in the show, he died and got turned, and was very quickly
forgotten.
I've left room for dealing with Jesse in a sequel.

While I love getting to see Xander get to wear a wire, I'm having a
little trouble here. Did not Buffy actually threaten Cordy (if not with
death, than with a severe thrashing) back in that bathroom scene? The
physical evidence of her violent behavior is there to be seen-I don't
know that the Cordettes' statements would be the only reason Flutie had
for suspending Buffy. Also, I tend to think that Cordelia (who is in
fact quite bright and usually got the upper hand in her verbal jousts
with Xander) would see through his attempt to get them to incriminate
themselves. Indeed, wouldn't it make more sense that Cordy had drilled
the Cordettes about sticking to the story, and wouldn't blithely admit
her "guilt" the moment the subject came up? Seems like a too-convenient
way to dispose of this plot, IMO. (I also thought Flutie was badly
characterized in this chapter.)
Lastly, Willow and Xander seemed to have forgotten all about Jesse. A
simple mention that one reason they want to clear Buffy is so that Buffy
can find Jesse would have gone a long way, I think.
Still liking the fic, but this part doesn't really seem to fit with the
realistic, angsty part 6a. It seems more like a quick wrapup so we can
get to the screwing. Not that I'm against the screwing, but I'm sorry
to see the issues you raised dropped so quickly.
Looking forward to the fic going out with a bang ;)
